my take

I think  he meant modi, no one in BJP or RSS or any affiliate organisations will criticize RSS chief mohan bhagawat for any comment , one should remember sangh chief didn't even came outside headquarters to receive PM ,when he visited its headquarters, that's how powerful sangh is

due to favourable NDA administration sangh became expanded into universities, academics , other professional organisations without objection, many of RSS people appointed as chancellors / registarars of top universities , RSS now most powerful organisation with 60k shakas around the country , so probably even tho they dont agree with all decisions taken by modi govt, but they let's him to stay for good ,bcoz he is still popular, people vote on his name , recent moddi visit to RSS headquarters to make peace with it , usually people don't know , how sangh and BJP work together , there is something sangtan mantri (from  RSS) coordinates btw govt and sangh , and if some decisions they dont like, they will ask govt to go back on them, as far as i seen, some decisions modi did reverse it, but mostly moshah prevailed in last 11 years , i think modi is eager to cross , 16+ years record of nehru , so he will go nowhere 

so RSS chief made these comments to just say we (sangh) are still powerful , mind it

Yes. he meant Modi. In fact RSS have big friction with Modi and Amit shah about the way they are focusing only on UP and Gujarat by ignoring rest of india. RSS felt that no one outside of these two states believe BJP in future.
