It was happened only DURING THE WAR!! You can refer Yudda Kanda, Valmiki Ramayan. At that time, Rama didnt have any vehicle during the war, So, Hanuma prayed him to make him as a vehicle. When Hanuma became Rama's Vehicle, he was greatly injured coz of Ravan's powerful arrows. Later Indra had given Rama a powerful Vehicle! Even we can see Lord Balaji on Hanuma Vahana during Brahmotsavam...
