Yes, it could affect your Green Card application process, because the USCIS specifically asks about the tax returns you filed, and they DO ask the IRS to research your tax file to see if you have complied.While you DID file the tax returns, you did not file properly.You need to amend the returns by filing Form 1040X with a properly-prepared Form 1040NR-EZ plus Form 8843 attached for each year in question.You will also need to return the Bush Economic Stimulus Rebate as you were not entitled to it.
